: This workshop will demonstrate how to use open source bioinformatics tools from the GMOD project to transform assembled genomic information from a sequencing center into online resources that enable analysis and data sharing and integration. The workshop will cover generating genomic annotations with [[MAKER]], visualizing it with [[GBrowse]] and/or [[JBrowse]], saving it into a web-accessible [[Chado]] database, analyzing and refining it with [[Galaxy]], and integrating it with other data in [[Chado]] and [[BioMart]]. The workshop will be an overview and assumes no programming experience. The workshop will be accompanied by example data, step by step instructions, and a starting virtual system image ([[VMware]]) that can be used by participants after the workshop to reproduce every step shown in the workshop.

Workshops

Genome Project 101
We’ve got an assembly! Now What?
Thursday, June 9, 4:00-6:00pm, Scott Cain, Dave Clements

This workshop will demonstrate open source bioinformatics tools from the GMOD project that transform unannotated genome assemblies into online resources that enable data analysis and integration. Generating annotations, visualizing the genome, saving into a web-accessible database, and analyzing, refining and integrating the data will be presented. The workshop is aimed at biologists and assumes no programming skills. There is no cost to attend this optional workshop, but registration is requested.

GBrowse_syn
Comparative genomics with the generic synteny browser (GBrowse_syn): Configuration and display of various co-linearity data types.
Saturday, June 11, 10:00-11:30am, Sheldon McKay

How to configure and use the example multiple sequence alignment data set installed with GBrowse_syn as well as other, more complex data sets from a MERCATOR alignment pipeline. Non-sequence alignment data derived from co-linear protein orthologs will also be presented. There is no cost to attend this optional workshop, but registration is requested.
